I wanted a portable version but none were available for Windows 7 32-bit.
I have a program called Shadow Defender which puts my OS in a virtual mode.
I used this & then installed the full version of XMR.
Then I copied Program Files\XMR folder to a different partition.
Then rebooted to get out of Shadow Defender.This is the only way to get out of it.
Then I copied that folder back to a folder I have on my Desktop for Video programs.
Works as a portable as it is not installed.
It has the ffmpeg.dll in it's folder.

Not much. It looks like it uses a file called xmediarecode.json which resides in the main XMR program directory.
For portable versions of the program , this file is refreshed to defaults.
If you make a change in the program at options/preferences, that file is updated.
Doesn't seem related to your issues

C:\ProgramData\XMedia Recode is where my xmediarecode.json is located .
It is dated today.
I set XMR to Matroska.
I did not have a 6 channel .mkv but I had an 8 channel Codec ID : A_TRUEHD
The AC3 selection has up to 5.1.
Apple Lossless & Opus go up to 7.1. -

good point, seems the one in \programdata is used if the XMR folder doesn't have a copy
At this point it may be worth @kracov deleting (or renaming) the version of it in \programdata\xmedia recode\
and see if affects his issue
I played around with various sources - an encode from aac 5:1 to stereo resulted in a stereo encode that had the proper levels
and was not blown out and distorted as was the OP's -
I could not find an Any Video Converter that works in Windows 7 32-bit. So I can not test with it.
When I used XMR today the date on the C:\ProgramData\XMedia Recode\xmediarecode.json changed to today's date,
This should mean it is the file XMR is using on my OS anyway.
Remember I made my own portable so a downloaded portable may work differently.
This is a sample file made with XMR.I chose the Audio only option since this thread is mostly about the audio.
It is also smaller than with the video.
The original was a EAC3 7.1.
I converted it to FLAC octagon 7.1 with XMR.
The highest option in XMR.
I have not yet tested it on my 7.1 receiver but it played OK on my 2 channel PC in VLC.
I then converted the original file I started with to aac 5.1 & that file to stereo.
Same results as davexnet.

After deleting the file in ProgramData, I was able to access AC3 Dolby Digital. However..... still no go! Still distorted!
EDIT- I forgot you said to try Stereo instead of 5.1 and that worked!
Also the other converters are junk.
shutter encoder just doesn't convert-- it hangs then just never processes. not sure if it's because of adding a ssa file.
Avidemux had some error message when trying to import a ssa file

Yes you change it in Multiplex.
I did the file below from the one you uploaded to Google.
It is aac 2 channel because that is what the uploaded file is.
I worked on the uploaded file with Audacity.
See what you think.
If you like it you should be able to remove the original audio track & replace it with this one.
Clever or mkvtoolnixGUI can do this. Probably other software can too.
If you need it to be 5.1 then that file will need approximate the same work in Audacity.
