Once you hide any file or group of files, you cannot add to the hide list.

Unhide, select the streams, hide.

It worked, but here are some observations.

1. After I added the mp4's to the Batch list for remuxing, I was presented with 150 AAC files in the list that had to either be hidden or removed.
As far as I can tell, there is no way to specify in the batch list a particular file type for selection nor is there a way to re-order the list to put all of the files of a particular type one after another, nor was I able to figure out a way to click on a single file, hold down shift, click on the last file and have all files in between be checked. This mean't I had to find and click all 150 files one by one.

From your description, I think you are referring to the Multiplex page and not the Batch Tasks page.
- To select streams, you can use the All/none/First button.
- You can also select/deselect streams by type (processed, source, added) clicking on the colored rectangles top right.
- You can reorder single streams, changing her idx an clicking on swap button.

2. I made a mistake and included a file that I should not have. The program detected the error and brought up a notification box. After clicking on the OK button of the notification box, all of the selected (checked) files were automatically unchecked meaning I had to start from scratch selecting the 150 files to remove or hide.

3. After remxuing, all of the newly created AC-3 files are deleted automatically. If I made a mistake, I would have to re-create all or some of them. Could you provide an option to not delete them?

You can change this behavior, selecting Clear selected rows (top right). This way, the entries are removed after muxing, but the files are kept.

Would it also make sense to add "Fast start" and "Global title" (when it is selected) for Simple remux?
So you could also batch fast start or remove or set a global title for multiple files.

This is problematic, because fast start works only with mp4/mov.
There are also container restrictions for global title.

If you want to change the audio in many media files and keep the video and the modified audio stream (all processed streams need to have the same stream index #), you can do the following:
- Load one of the files as the source, go to Extract Streams and select only the video stream, click To Batch and select Container (to creates separate, untouched streams for further multiplexing).
- Open Batch Tasks, where this extraction task is now at the top of the list, drag and drop all the remaining media files at once, and click Execute.
- Open Audio Encoding, set the desired changes, and click To Batch.
- Open Batch Task, where this audio encoding task is now at the top, drag and drop all the remaining media files at once, and click Execute.
- Open Multiplex, click on the column header Filemane to sort the list and bring the blue source streams to the top. Select only the blue source streams and hide them. Make your selections for Other Settings and Container. Click on "Mux whole grid" and confirm with OK. Then click on Multiplex and wait until all streams have been processed.
Done!

Now, in batch tasks, you can add any video to replicate batch0, also videos that are not compatible.
Here lies the problem.

My mistake.
I didn't realize that Simple remux keeps the original container.
That's why there are incompatibilities.
