Thanks cholla. The audio is nonexistent.... I assume it has something to do with Clever's multiplex. I will have to re-encode with another converter to see if that works better. What a pain.
Hopefully davexnet can help with XMR's audio issues.

Presetting: In the App related box. Select "Settings & more" button.
Set the Target folder.
It should also the location of the ffmpeg that Clever is using & version.
Step 1. Open the Audio/Video file.

Step 2. Select Video stream. Make the settings you want for the Encode of the Video.

Step 3. Check "Burn in subtitle" in the Video options box.
Open the subtitle file in it.

Step 4. Shows the subtitle loaded.Select OK.

Step 5. Select Encode. After it finishes Select Main page.
Step 6. You can now see the purple Multiplex button.Select it.

Step 7. You should see 3 files in the window.

Uncheck the original video file.
Leave the New video file checked & leave the Audio file checked.
Set the format you want in the Container box.
Select the Multiplex button.
Step 8. After the Multiplex there should only be one file in the window.
Select Main page & close Clever.
The new file should be in the Target folder.

Below is the starting AV file input.mp4 without any subtitles hard or soft.
Then the finished AV file input.mkv with hard coded subtitles.
I added the subtitle file in case anyone needs to practice with it.

the audio is distorted. could be because of the 7.1 surround. then tried ac3 encoder. distorted.

Is this result with Clever ?
What ffmpeg version are you using ?
You have not posted any 7.1 surround file to download.
Have you tried playing the files with VLC ?
Or what device are you playing the files on where you hear the distortion?
What is the original Audio format ?
The last files I posted are 2 channel do they result in a distorted file for you ? -
I'm actually deaf which is why I need subtitles. I know the files are distorted because its a constant garbled loud feeling on my subwoofer. I've confirmed this with my roommate. Later I will check if playing them on the PC sounds fine for my roommate. But I typically test them through my Playstation 3. I put the 8.1 ffmpeg in the clever folder. It's weird that the filename says 5.1 when the info says 7.1. I can post it if you really need it but I posted a 5.1 video before and I think it would give the same distortion with clever. For some reason, converting audio in clever and XMR just don't work well with my computer.

I have the Twister file you posted downloaded.
I will have to try it on my 7.1 receiver & see what it shows 5.1 or 7.1.
When I open it in Audacity it doe not show any clipping or abnormally high peaks.
The Reign of Terror file had both.
If you did the Clever add hard subs like I posted it should have just copied the audio file with no encoding.
So if there is distortion it should have been there already.
I can rip the Audio as a copy directly with ffmpeg & post it .
You can see if it has any distortion that you can feel or your roommate can hear. -
All I know is one thing- Any Video Converter is the best, most reliable converter, never distorts audio.

I would give AVC a try but my computer is Windows 7 32-bit.
I usually have good results with ffmpeg.
Which is what Clever uses.
I have other converters but I would have to see how they handle subtitles.
This is the ffmpeg rip of just the .ac3 file from the Twister clip you posted. -
played your ac3 file on my computer, roommate says it sounds good. i cannot test that file on my PS3 unfortunately. it supports mp4 files but not mkv
