I've added two-channel stereo FLAC audio tracks to my projects, but when I look at the M2TS files that the program outputs, the audio tracks show as lossy AAC ones. I've tried removing the audio from the source MKV files and then adding separate FLAC audio tracks, but get the same results.
I assume one or more of the program's settings needs to be adjusted but can't figure out which ones.
Help please!

FLAC is not allowed in m2ts container; if you want a lossless audio codec, use PCM.
