I heard once in another forum that FLAC works real well with .mkv files especially for Archive.org preservation. I had heard of FLAC audio files as a thing but I had no idea tha they can used for in .mkv containers. The question I have is: what audio container works for which movie container? And what is the best quality for both .mp4 and .mkv containers?

MKV can hold many more types of video/audio than mp4,
FLAC can only be used with MKV. For mp4, high bit rate aac is probably the best
and most supported
