I haven't used cloneDVD, but as for the others

    DVD Shrink 3.2
    + Free
    + Faster than re-encoding
+ Good quality down to a certain level of compression (level varies)
    + AEC/Deep analysis
    + Can rip older disks
+ integrates with several burning apps for one click processing
+ Reauthor mode for changing structures

    - transcodes, does not re-encode
    - no longer updated
    - Reauthor mode loses menus

    DVD Rebuilder
    + Free and Pro versions
+ Ships with two quality free encoders (HCenc and Qenc) and a fast transcoder (Rejig)
+ integrates with CCE and Procoder
    + Still updated
+ High quality at higher levels of compression
+ Now has an installer so setup is simplified

    - Reathoring in pro version only
    - Uses a number of freeware components, so trouble shooting can be trickier
    - Can sometime undersize discs for no reason
