can I save the encoding project somehow and continue it later.If it's possible,how I do that?

Nope..unless you want to edit and remerge mpeg clips. If this
is ok for you then just press Stop and make a note of the
frame number. When you restart, you select the next frame
number as the starting point under advanced>source range.
At the end you have to use MpegTools to merge the mpeg clip(s)
together.
A better way might be to build up a few project files with a %
of the movie set to encode in each (so you conrol how long
the computer is occupied) OR do what I do.. set
priority to low when active, and minimise to the taskbar.
