If I am backing up a DVD that is larger than 4.7G, I understand that CloneDVD compresses the video. Does it do the same to the audio or is that copied 100%?

Transcoders (CloneDVD, DVD Shrink etc) only work on video. They look at the original encoding and remove data. It is the reason they are so fast, but also why the quality falls away fairly quickly in many cases as well. Audio makes up such a relatively small % of the total volume that there is little to be gain by reducing it's size, but you will lose quality.
