I am trying to convert an AVI file into H.264 format through Quicktime Pro. I have successfully exported four other large files, but the last file is causing problems. In the first attempt the conversion would make it about 8 percent in and then give me an "unknown error" message. The beginning of the footage dropped some frames in the AVI, so I cut those out and created a new AVI file for the conversion. Again the file made it about 8 percent through before giving me the "unknown error message". I re-captured the footage from DV and tried once again to use Quicktime Pro to convert to H.264. This time the conversion made it 98% through at at the very end i received an error message saying "-36 I/O error occurred". Wondering if anyone could help me out as to what the source of the problem may be.

You might also want to try a different encoder such as x264. Should be able to open the mp4 in QT once done and export (no re-encoding) as a mov.
