Is there a setting or a box I need to tick. Every time I convert a wav to ac3 or vice versa I get a crackling noise track. Where am I going wrong??

Check out ffmpeggui for WAV -> AC3.
I've not needed to do AC3 -> WAV, but check out the audio tools and have a look through the guides - I'd be surprised if it's not there...There is some corner of a foreign field that is forever England: Telstra Stadium, Sydney, 22/11/2003.

If your wav file is 2 channel (stereo) -- just make sure you encode to ac3 2 tracks, not 5 tracks.

Strictly speaking W_Eagle is correct though, from what I've read, it would seem that the AC3 produced by ffmpeggui isn't acceptable to only a few Pioneers (mostly older models I believe).
Or, put another way, it is acceptable to pretty much everything else.
You'll find details under the ffmpeggui section in "Tools" - Read and decide.
