Try using dvd2dvdr(this lets you pick chapters, if you want to use ifoedit), encode the main movie to leave enough space to keep the menus, extras and chapters. With the resulting m2v and ac3 files, author with maestro. Then copy the authored movie vobs(renamed to the original vts_xxx.vobs) back into the dvd structure (deleting the originals) and then run ifoupdate on the original and authored ifo files. This will keep everything.........hopefully
If the movie is too big and would suffer from encoding, just encode the exras
This is how I go about it;
1) Use chapter extractor and make a .chp file to run in maestro
2) Run dvd2dvr to encode what you want.
3) Author resulting files with maestro (inserting your already made .chp file)
4) Rename authored vobs to original and copy over to dvd structure
5) Run ifoupdate
6) Burn with ya favourite proggy
