I was hoping to keep the audio as close to the original for my Band of Brothers rips so I decided to give the Flac option a try. The problem is that the audio is far too low. Is there anything I can do to fix this without having to redo the rips?

You should be able to extract the audio and do a volume boost in a audio editor program. See if audacity supports flac - I don't know if it does but it is a free program so nothing to lose by trying. Then you would remux it into your original video.
