Using Mainconcept Reference to convert a Mkv to Avchd since tsMuxeR doesn't recognize the video part, probably due to it not being Avchd video compliant.
Problem is the source audio source is 6ch/ or 5.1 and Mainconcept only shows 2ch audio for ANY FILE...
What gives with this, do i need an addtional plugin?

What kind of audio (e.g 6-ch aac, ac3, dts ?) , and you have the corresponding plugin(s) activated ?
MCR will use a directshow import for mkv files so you need to ensure your directshow filter chain is clean (not downmixing to stereo). e.g. if you are using ffdshow to decode audio, make sure the mixer isn't set to 2-ch
Also have you tried the beta tsmuxer versions? it should be able to identify the video (even if not avchd compliant) -
