Since you are able to shift various filters up and down on the list once you "add" them, is there any benefit to having some filters higher in the list assuming such filter get applied first and if so what are any pitfalls in setting the order incorrectly or does it really matter?

With some filters the order they are in really does matter. For example, the logoaway filter needs to be on top to work. If you use it after any filter it won't. You might need to experiment with them in order to get the optimal order. You also need to become familiar with how the ones you use most often work. I use logoaway, resize, deinterlace and 2d cleaner in that order. With some exceptions it really helps to put all other filters after the resize filter since obviously a smaller file will be processed faster.
