I have an mkv file I would like to fade in and out without re-encoding or making any other edits. Is there a freeware that can do this? Thanks
Try StreamFab Downloader and download from Netflix, Amazon, Youtube! Or Try DVDFab and copy Blu-rays!

Fade ins and outs actually changes the pixel data, so you will *ALWAYS* have to re-encode (unless you used some specialty playlist software that did it for playback which hasn't been created yet).
Doesn't matter if it's freeware or not, GUI or CLI.

Cut a short bit from the beginning and end and re-encode them to fade in and out and then append them back to the main video.
I think,therefore i am a hamster.
