    Does the "deinterlace" option apply to H.264 encoding? I tried with both x264 and mencoder and both results appear to be interlaced.

    I've had the same problem: using the new iPod presets, even if "Deinterlace" is checked, the result is interlaced (or, rather, combing artifacts appear)

    It is not supported right now, try to go first to high-resolution DivX with deinterlace and then back to h264.
