I recognize that this would result in a non-compliant VCD? but is there a way with TMPGEnc to make an otherwise compliant VCD with MP3 audio used in place of MPEG-2?

As you said it will not be compliant, now although i'm 100% sure no DVD Player will accept such a file, vitualis said it is possible to multiplex an MPEG1 Video stream with an MP3 Audio stream.
