I encoded Spider-Man and the file size is 3.5, what can I do with that extra space? Add some extras or a menu or something? And how would I go about doing that?

if i was you i would try to fill the disc with the film by encoding it a lot bigger than 3.5.
the bigger the better for qaulity pictures. -
was the film 3.5 to start. if so leave it as it is cause you cant get better.
if the film was bigger how did you encode it in the first place. -
Hmm. I ripped Spider man without encoding. If you remove other audio and title. You will get just below than 4.3 Gb so you will not lose any quality. I used Ifoedit.

There are plenty of GUIDES on this site to give the details.
Spider-Man starts off at 5.5GB's. After doing the above process you end up with 4.3GB's which fits on 1 DVDr. I have done this!
