    i'd suggest using an audio editor like the free audacity to create a 9 min long audio file. you can just put your 3 min one on the timeline 3 times and then save out the new long version.

  3. Just append the audio in mkvmerge until it's long enough. You can do it in MkvMergeGUI and look at the command line it generates to get an example.
