I have Adobe Media Encoder : how to convert a .mov file (generated with Alpha Video 3bits) into a .flv with transparency (the original file have a transparent background ?
(The software I have to use first is good but can't generate directly a .flv with a transparent background: I have to use Adobe Media Encoder for this)

in AME, using the flv preset, make sure format is set to flv, on2vp6, and checkmark "encode alpha channel" . Adjust the other parameters like bitrate, dimensions as you see fit
