After splitting an MKV , VLC reconizes the subtitles , but when I put a file on my FAT32 the blue Ray player doesn't reconize it.
Can anybody tell me what I do wrong or is a issue with the BD player ?

Try splitmkv. Or are you already using it? then try mkvtoolnix / mkvmergegui.

If the MKV is from a Bluray than your player would not recognise the PGS/sup subtitle. VLC is one of the few programs that will play PGS/sup subtitles in a MKV. If that is the case you would have to convert the sups to srt. A MKV will play external srts if they have the same name as the MKV. You could give that a try.
