Use xvid4psp instead, load mkv, load subtitle(srt), select mp4 under the profile, set encoding settings, encode. Done.

If you want help with megui then search http://forum.doom9.org

Not true at all. In XviD4PSP, go Video->Encoding Settings->Main->Encoding Mode->2 (or 3)-Pass Size and set your size just below.

  7. If you mean hardcoding, just use VSFilter
Just add TextSub("PATH\file.srt") to the .avs script
    http://avisynth.org.ru/docs/english/externalfilters/vsfilter.htm

Another option - depending on what your .mkv contains, if you don't want to re-encode the .MKV (lose quality), you can just switch containers to .mp4 with YAMB. This takes a couple minutes as opposed to hours re-encoding, but softsubs don't work as well in .mp4 compared to .mkv (kmplayer is the only software player that plays subs inside .mp4 containers reliably - vlc, smplayer, mpc don't work as well in this case)
