i removed the watermark from an avi file and it came out very well, but after i saved it on my computer, the video that came out was worse quality that the original one, with the watermark.
Is there anything I can do to prevent this?

You likely have to adjust your encoder settings. Any time you reencode a video there will be some loss. But you can adjust your encoder settings to minimize this.
Using the Xvid codec and VirtualDub Mod for an example, select the Xvid codec, then 'Configure'. Click the 'Target Bitrate' so it shows 'Target Quantizer' then select a number of about '2'.
That should give you close to the same quality as the original. You will see a lot of other adjustments, too many to discuss here, but they all have a bearing on quality. (And final size and encoding time.)
