I downloaded an .mkv file and I noticed in the opening credits the host site embedded their logo in the middle of the video and I want to get rid of it.
How can I edit it out or cover it up with black?

You'd probably have to demux the video and audio, then apply a delogo program in a video editor program, then re-encode back to MKV, if that's your format of choice. It's fairly complicated with MKV, and a bit of work. And you will have some quality loss.
