I had that happen a few years back when using TMPGEnc or even just editing without reencoding in Womble MPEG2VCR. The problem turned out to be my power supply's fan had stopped working and the CPU was overheating!
I'd say check all the fans on your PC, whether they be the CPU fan, power supply fan, chassis fan, make sure they're all turning.
You may also want to download SiSoft Sandra (sorry I don't know the link offhand but you can do a search for it at download.com), it can tell you your CPU temp at any given time.
