    I ran a 7.9GB m2ts file thru mkvmerge and the resulting file is only 7.25GB. It seems to be complete,all the video,audio and sub streams are there. Why would the file be smaller?

  2. Transport streams have quite a lot of overhead.

    Run the m2ts through mkvmerge again just to make sure it wasn't borked,as jagabo said the overhead is removed when output to mkv but just to be safe that it's the same size mkv.
