I own the Star Trek original series BD's and want to put the individual episodes on my media server as single M2TS files, minus the extra languages and CGI special effects.
For things like King Kong with seamless branching (theatrical and extended editions on one disc) it is no big deal to pick the MPLS file for the version I want (extended) and run that thru tsMuxeR to make a single file.
However, the Star Trek BD's do more than just seamless branching -- they allow real-time switching between stock and CGI special effects, using the multi-angle feature.
The problem is when I give tsMuxeR the MPLS file, it only uses the default camera angle, which happens to be the CGI special effects. I have been unable to figure out a way to assemble the episodes, except for manually joining one segment after another myself -- I have done this with a single episode as a proof to myself it is possible, but it is extremely tedious and error-prone.
So what I need is either an alternative to tsMuxeR that can handle this type of playlist, or a playlist editor that allows me to modify the existing playlist by removing the CGI clips.

Unless I'm very much mistaken, it's NOT the playlist file that determines that. The multi-angle streams are WITHIN the M2TS. So an Angle A of playlist 001 (which refers to M2TS 001) uses the same playlist as Angle B (mpls 001) which uses the same M2TS (M2TS 001).
If TSMuxer can't be adjusted to grab a different angle, you'll have to use another app that can...
(I'll get back to you if I find one, but don't hold your breath)

I'm certain the angles are different M2TS files, called from the same MPLS file. I know this because I have played the individual files and can see 00069.M2TS is a CGI shot that's 23 seconds long while 00070.M2TS is the original shot that's also 23 seconds long, while 00071.M2TS is a live-action shot. When I load the MPLS file in tsMuxeR, it only includes the 00069 file in the playlist, followed by 00071. However, if I open the MPLS file in something like BDinfo, it shows 2 angles for the chapters that have FX, with references to 00069 and 00070 -- if I could just edit the MPLS then I could remove the 00069 reference and use only 00070. So what is happening is tsMuxeR is simply ignoring the extra angle information.
What's inside the M2TS files are the PIP streams. -
I'd like to know the answer as well since I've been playing around with Blu-Ray ripping recently (although I've yet to rip something that is complicated like this one is).
