I've been trying to re-order the default settings for the audio streams of a .mkv video and after muxing with mkvmerge I end up with the video being about 30 minutes short.
Any help would be appreciated,

Perhaps source was VFR and you forgot timecodes?
If you only want to change default track, use mkvpropedit , or a gui for it jmkvpropedit
