They are visible when i play the game (actually more of them are visible in-game, less are recorded in the capture)

Rather than trying to filter them out you should try to get the game to render properly in the first place.

It seems its a motherboard hardware problem, the noise comes up in BIOS, and with different VGAs and monitors, i dont have the $$ to get a new mobo though.
Fixing the root cause is good advice but i'd appreciate some help with the symptoms for now, regardless of how they came up, how would you go about removing this noise? -
There's no easy way to eliminate all those green spots. Since they are stationary (or move back and forth between two locations) you could try using a delogo filter but you'll get blurry background colored spots instead of green spots. Or copy a nearby piece of background over them.
