    Try WinFF, but only in one of the XVID modes. I used to use Super, but WinFF gives better results.

    if the file is in a mp4 container use a program called yamb, works like a dream.

    some of them are in mp4 container, however I have .mkv videos encoded with h264 too. I think I don't have Xvid's encoded with h264
    Yamb works fine thanks. Can I use it from command line?

    And I prefere tools that pastes the streams, and do not re-encode. Is AviDemux good for that, by the way?

    yamb uses the command line tool mp4box so use it. Try mkvtoolnix for mkv files.

    Or use avidemux, it does not reconvert.
