I've noticed that the quality loss is acceptable with actual video, but when encoding cartoons it gets rather annoying to have about 20-30 pixels worth of fuzz/noise around all lines. Does anyone have any suggestions for the best way to avoid this?

Apply a smoothing filter. Use TMPGEnc's "CG/Animation" quantize matrix (it can be patched into CCE, if you use that encoder). If using CCE, change the quality value to a low number (this causes it to focus on reducing edge noise). IMHO, TMPGEnc in general does a much better job with animation than CCE.

Assuming you use VirtualDub and want to use its filters to clean up a cartoon, here's a URL to help you out:

Once you are there, search for the "HARD CORE NOISE REDUCTION" section (it's about 1/3 the way down).
