How do I do transitions in Premiere Pro, for a clip in VIDEO 1 to a clip in VIDEO 2? I can only do transitions if the clips are in the same video section of the timeline.

Very simple.
Add a cross disolve to the end of video 1 and add a cross dissolve to the begining of video 2 then slide video 2 to the left so that the two transitions overlap on top of each other. That's the simplest. Other transitions may react differently. If there is no specific reason to have two clips on separate tracks, always have a single video track unless you have an overlay or something with an alpha channel.No DVD can withstand the power of DVDShrink along with AnyDVD!
