I've noticed that most of the Simpsons episodes that I download are really bad quality. Are there any filters to apply in TMPGEnc to make the quality better? I've heard this is possible with cartoons.

There really isn't much you can do with a poorly encoded file. I'm assuming that when you say "bad quality" you are referring to "blockiness". If so, you can try using some of the smoothing filters (like 2D Cleaner or Smart Smoother) for Virtual Dub to make the blocks less noticeable. You could also try using the noise reduction filters in TMPGEnc under the "Advanced" tab.
