I have joined a file using Nandub/Virtualdub and it appears to be a little out of synch, so I was wondering if there was a way if perhaps I extracted the audio out of the originals joined them and likewise with the video, would I then be able to mux the newly joined files to improve the sync?

Yes, save the wave file. Use Gold Wave to adjust the synch. Save it as a wave file. Then use Virtual Dub to save the AVI and Audio-->WAV audio to use the new audio file to make a new video.
