Just wondering if encoding an .avi in TMPGEnc as a SVCD DVD, when you choose your cd-r 80min (VCD/SVCD) the bar goes over 80mins.. But if I change the % of disk capacity to 99.99%, to fit, will this cut the end of the video? Or will it actually encode the entire video to fit on an 80min CDR?
Do I have to change any of the bitrate/file size also?

480X480 23.976fps 44100 Stereo 45min 16sec

Yes, but extremely slightly. You won't notice it.
However, if you were to cut it to like 50%, I'm pretty sure you'll see a big degradation on the quality. -
If it went over to say 135% and you change it to 99% you would see a cut in quality, like in scenes with alot of action
