  1. I plan on using TMPGENC to remultiplex a M2V and AC3 file to MPEG2 so I can burn to dvd-r. If I do this, will I loose any picture/sound quality? Are there special settings to do this in TMPGENC? Is there another (free or trial) program that will remultiplex these files with minimal quality loss?

for more info about how to use BBMpeg.

I don't know how what will be done with the subtitles, more info later.

It doesn't matter what software that you use... Multiplexing is a lossless operation.
