I have tried a lot of options and the one that is the most customizable and works best for me is Xmedia Recode. It's free and you can find it here: https://www.xmedia-recode.de/en/

Xmedia Recode is not slow and it doesn't touch the video at all unless you choose. You can also add multiple audio files. Myself, I take 5.1 as or master audio 5.1 and re-encode to one stereo track and another in 5.1 both AAC. The result is a smaller file than the original usually but with 2 audio tracks. You can also import external subtitles into a container.

handbreak re-encoding the file. you can use batch or powershell script with ffmpeg but if you prefer UI, use Xmedia Recode.
after open video file select "Video" tab and select copy. check other tab as well.
