    Is possible to merge two different .mkv files (that have different encode settings using the append fuction in mkv merge usings a blank frame a some kind of transation. I know a bit vague I am trying to append an alternative 30 lead out to an existing movie

    Not possible

    Doing it that way is the same thing as joining 3 videos. All 3 have to match
