Are there any video editing programs that can work with these files to create 3D Blu-rays for 3DTVs or anaglyph red/blue dvds for standard tvs? Or at the very least, just allow me to view the video in anaglyph format on my pc?

Vegas 10 is currently the only one that (for pro-sumers) will create 3D Blu-rays.
If you want anaglyph, there are lots of options. Are you actually wanting to EDIT? or do you want to CONVERT? or are you only needing to view them?
If the 2nd, Roxio Creator 2011.
If the 3rd, Stereoscopic Player and possibly StereoMovieMaker can do that.
For the 1st choice (EDIT), editors can "accept" the input, as long as they can accept MP4.
If the editing is simple cut+paste assembly, any editor will do. It's the part where you might want to apply titles, or FX, where you need a better NLE or Compositor: Vegas 9 or 10, FCP, Avid MC, Premiere, AfterEffects, as these have some understanding that the material you're working with is stereoscopic. Some are better than others (some need plugins to work correctly with S3D).
