I've never been able to make a satisfactory backup of my Star Trek TOS disks. They contain two versions of each episode. I looked at the structure with BDinfo and unlike other seamless branched disks that have separate playlists for each version the Star Trek disks have only one playlist for each episode. The alternate version of the episode seems to be identified with the suffix (1) within the playlist. I always get an audible "bump" in the audio at the transition between versions.
Is there a way to eliminate the seamless branching?

When you say "backup" do you mean a BDRB re-encode?
If so, then it doesn't work for me either on seamless branched discs, and discs with PiP can be troublesome too. (For those I extract titlesets with Clown_BD.) Had to do that with The Pacific series. Rather than go to any more trouble, I just joined episodes and remuxed with tsMuxer. Supposedly it's possible to replace titles with multiAVCHD and keep original menus. Definitely doable with BDEdit.
