Mkv to ipod conversion issue

I've been using Mediacoder to convert mkv to mp4 for my ipod touch without issue but recently I noticed an issue where a 24 minute video ends up being 4 times as long with video/audio sync issues. This only happens with mkv from some encoders but not others and I was wondering what causes this and how can it be resolved.

You could try other tools like Ipodme or handbrake and see how it works.

Tried Handbrake and it seems to work although I have to extract the subs and convert to srt. Thanks

Oops, spoke too soon. Second episode I converted doubled the length of the video by kicking the subs to the end. Any idea what could cause this?

Think I found the problem. Looks like the timing on the beginning subs were messed up. I corrected them by deleting the bad first few subs and the others fell into place. Done two eps so far and it seems to work.
