which software can be used to simply set an input and output point from a bluray disc and output that segment to .avi or .mkv (maybe even with subtitles) ?

Probably DVDFAb Blu-ray to Mobile, http://www.dvdfab.com/en/blu-ray-to-mobile.htm (you can set title start/end).
If you want something free you have to rip with dvdfabhddecrypter or makemkv and then cut with....hmm....maybe tsmuxer.
