When I try to convert and AVI file to iPod, by using x264
it takes some seconds and does nothing for the video and
    begins to encode audio.

When a uncheck the "decode with quicktime" the things
    work.

Any reason for this? Is there any problem with my quicktime?

    Thanks in advance.

AVI can hold video and audio encoded with any from a large variety of codecs. Only some of them can be decoded with a default QuickTime. For some codecs you may need to install additional 'components' (plug-ins) to make QuickTime able to decode the content of the AVI.

Many DivX/XviD AVIs use part of the MPEG-4 specification (MPEG-4 Advanced Simple Profile) that is not supported by a default QuickTime (just MPEG-4 Simple Profile), e.g. encodings using B-frames.

The most popular solution these days is provided by Perian, a multi-codec decoder component that will help QuickTime decode (read) many formats. I'm pretty confident that Perian will solve your issue.
