Is it possible to extract the 5.1 audio within a HD Quicktime video and transcoding it into a 5.1 AC3 file, can it be done on a Windows PC, if so, what programs are needed?

Easiest is probably ffmpeg. Just not sure it will get the channel order right since apple do some odd things storing aac in mov. Otherwise you could use yamb/mp4box to extract.
