I have 2 files of the same movie - CD1 and CD2, and 2 separate subtitles
If I see each part with it's subtitle (CD1 + SRT11, and CD2 + SRT2) , all is synchronized
But when I mux the 2 files with AVI-MUX and the subtitles with Subtitles Workshop, the second CD is totally out ouf sync, i.e., the second part has subtitles out of sync
How can I sync 2 AVIs and 2 subtitles (muxing AVIs to only 1 and joining subtitles to only 1) ?

So you used the first avi with Subtitle Workshop to join the two srt's and then muxed with AVI-Mux GUI? If so then the subs should be in sync for the entire movie.
AVI-Mux GUI as far as I know can join subs if they have already been muxed. So you could also mux each part and then join.
