I have about one second of pop/noise in a WAV file and I'm using Cool Edit Pro's Click/Pop Eliminator to fix it. It used to work a long time ago but now when I try to do it again, it keeps on crashing on me when I click the button "Fill Single Click Now".Why is this? The WAV I'm using is 2ch, 44100Hz.

This is due to a bug and it is a bitch. When selecting small sections of audio for single pop removal, make sure the selected audio length is not very large. It typically works for me when the marked area doesn't exceed 0.6 seconds.
In any case, if you zoom in more, you will probably notice the pop comprises of more than one smaller peaks. Remove them one by one.The more I learn, the more I come to realize how little it is I know.
