Can you cut a clip inVdub before you compress it? Does that have any effect on quality? Or should you encode whole clip then cut it afterwards? I know when you demux or mux tracks you shouldn't cut the video.

If you frameserve to your encoder, you can cut whatever you want in vdub...otherwise yes, there can be quality loss, unless you save it uncompressed.

When you have the option, cutting SHOULD be done before encoding to preserve quality. In most cases you can also cut an already encoded video, but there will be degradation if any of the cuts need to be re-encoded, though it may not be noticable.

A couple of times I have had the sound slip out of sync slightly when I have cut out sections in VirtualDub and then frameserved to Mainconcept MPEG Encoder. Couldn't work out why it happened. So I usually encode the whole thing and then cut out parts with Womble MPEG VCR. I would recommend you run a few tests.
