VirtualDubMod is the only version that supports mkv's. Unfortunatly it hasn't been updated in ages so you are bound to experience problems.

As far as I know development has stopped. However being opensource, anyone could update it at any time.

I am not aware of any DOS support for mkv.
Perhaps you are refering to command line apps? This does not make then DOS apps, they won't run under DOS.

There is a GUI for MKVExtract. There are also GUI's for mencoder. MKVExtract can extract most streams from mkv files and mencoder can convert/direct stream (where possible) mkv files to avi.

Well via faac or some other aac decoder. Just be carefull that if it was a he aac file that you don't miss out on the SBR part when decoding.

Sorry, should have been faad anyway. Faac is for encoding, faad is for decoding. Page is the same though.
    http://www.audiocoding.com/
You won't find any binaries there though. Also faad is basically an aac decoding lib, it comes with a simple command line front end, but is also used in numerous programs.

For binaries, check out the aac section at rarewares.org.

Oh by the way ffmpeg uses faad for aac decoding if you wanted to convert directly to say AC3.
