When using DVD Shrink, if I have removed enough when re-authoring a DVD and the compression says '100%', will selecting 'deep analysis' make any difference in the quality, or does the 'deep analysis' only effect the output when you have to apply compression ie transcode? If my question doesn't make sense, please let me know!

To make sure that the video stream will be left untouched when the ratio is 100%, choose "No Compression" instead.
P.S: as Sifaga said, Deep Analysis is only useful when compression is required (most users do not use it until the "Ratio" gets below 10% or thereabout)
