Is there a way to encode .m2v with CCE? TMPGEnc does encode it but CCE does not want to open it.

Use DVD2AVI - create a d2v file, wrap it in an AVS file, then encode.
Alternatively, you could create a TMPGEnc project file for the m2v, then use VFAPI to wrap an AVI around it.
